I think I've come across this problem myself in the past and I'm going to have a look for a solution for you thismorning, unless of course you've already sussed it out.
I have a feeling you need a game with an edit controller pak option knocking about in one of the menus. I'll see if I can find anything to suggest later on.

I've got a N64
I've got Mario Kart
but I've never saved it to the controller pak - only ever to the ROM cartridge.
Why would you do this?

Games owned (that I play): EA Playground, Endless Ocean, Excite Truck, Ghost Squad, Gottlieb Pinball, HotD, Kororinpa, Link’s Crossbow Training, Mario Kart, Mario Party 8, MySims, Pinbusters, RE:UC, Super Paper Mario, SSB Brawl, Wii Fit, Wii Play, Wii Sports
While the Nintendo 64 itself does not have a Controller Pak management screen, holding the start button while powering on most Controller Pak-compatible games opens a management screen programmed into the cartridge by the game developer that can be used to manage records from any game.
Maybe try that?
And Sue, if you have it saved to a controller pak then in theory you could play the same file if you have more than 2 N64's or whatever.
